Yes, I've been a student of Siddha yoga since 1998, and while I've never personally interacted with Gurumayi, I did write to her in India and received a replay bestowing Shaletipat initiation. I also am accepted by her Seva Team at the Prison Project and Ashicare in Oakland, California.
Considering the many scriptural references and history of gender variant deities and saints, I would assume transgender devotees are accepted. You should simply ask! And make a prayerful request to Gurumayi herself!
Additionally, you should look up "Ardhanarishwara" on the web. It means in "the god who is half woman" in Sanskrit, and is one of the manifestations of Shiva/Shakti.
